I have discovered that when attempting certain installs -
while the active-protection is running - the installations
will freeze at 99% - most of the time, never reaching 100%.

I have tested this on Macromedia Flash MX, Adobe Photoshop
7 and a few other applications. It seems the anti-spyware
application is scanning something with the installer - and
it causes it to hang and never completely run.

Ed - this might be a result of an incomplete install of Microsoft
Antispyware, rather than interference with the installer, per se.

Can you try:

Start, add or remove programs, Microsoft Antispyware, Change, Update.

See if that changes the behavior--try something with a quick install!

If not, try removing Microsoft Antispyware, and then reinstalling it.

Does Microsoft Antispyware otherwise seem to be complete and working in all
the aspects you've tried out?

OTOH, I chill my AV when installing. Perhaps this product will need that
also.
