I also use a bootable Flash Drive and have in the past had the same issue.
I usually install the Flash Media in the PC it will be used in, then boot of
a DOS Floppy (Windows 98 SE) bootable disk and FDISK the Flash and Format it
in the machine it will be used on. Once this is done just run BOOTPREP.EXE
and then remove it from the machine and copy the embedded image on the the
Flash. Put it back in the machine and it should boot without a problem.
If you format it in another machine then you may have issues
