Boot disk virus

The three options that spring to mind are:

1/ Have you checked your anti virus software
manufacturer's website to see if they have a specific way
of removing your relevant virus?

2/ If you anti virus cd is bootable then boot from that
and run the anti virus again.

3/ If the cd is not bootable then you should have had the
opportunity to create a set of floppy rescue disks. Now,
assuming you have updated these on a regular basis you
should be able to boot from a the floppy and then run the
anti virus from the floppy.

If neither of these option are available then my last
option is a drastic one and that, simply, is delete your
current partitions using fdisk from your windows 98
startup disk, then create new partitions and reinstall
both operating systems.
