I am running WindowsXP, SP2, and my disk analyzing tool, as well as Norton,
indicates that there is a problem with the NTFS files system, specifically
the indexing. Norton however cannot fix this under Windows. I also set
chkdsk to run at startup but this hasn't corrected the problem. What can I
use to fix a bad file system under windows?

Any help would be greatly appreciated.

What were the results of chkdsk? What did Norton etc. say about it?
Provide something to work with.
