Has nothing to do with your nav bar which would be created from your pages/files on your Nav View
(View Navigation - drag pages there from Folder List or reorder them by dragging them around)
- you can even add PDF files to nav View if you want
Be aware the Nav bar properties control what level of pages in Nav View are shown on it
And the Site map page needs to be created (if not part of the template) using File New page and selecting the Table or Contents
template page from More page templates
- it will show any files linked to a page (say all PDFs linked to the 'pdf group 1' html page
To create a PDF file link on a page just drag it from the Folder List onto the page
- best to always set the link target properties for PDFs to new window
(make sure all PDFs are in the FP web Using File Import)
