I have applied an AutoFilter and then hiden a few rows. When I select the
items I want to see from the AutoFilter drop down the resulting rows
displayed contain what I had hidden. Is there a way to stop the AutoFilter
from unhiding hidden rows?

I don't think so.

Maybe you could add another column and add some kind of formula that evaluates
to what you need to hide (or just put an X in that column manually). Then you
could filter that column to hide the X's and filter and then filter on the other
columns the way you want.
