I can't seem to find any information out there on this. I did find
this article on archiving http://support.microsoft.com/kb/830119, but
it didn't day exactly what I was looking for.

Does anyone know if you have multiple mailboxes open, whether the
autoarchive feature will archive both mailboxes?

Are they real mailboxes (exchange or IMAP) or just multiple psts?
