Did you put the Terminal Server into "install mode" before you
installed the aplication?
Have you checked with the vendor if it is at all TS compatible?
You could download FileMon and RegMon from
http://www.sysinternals.com/. Run them as administrator (when no
user is connected), start a TS session as a normal user and try to
run the application.
FileMon and RegMon will show you all "access denied" and "file not
found" errors that occur, maybe that will give you a clue to what
the application is searching for when it doesn't start.
