Is it possible in PowerPoint 2003? .... or do you have to cut free text and
paste into a text box and then add animation (which gets a bit messy)?

What do you mean by "free text"? All text is associated with some shape,
such as a text box. It doesn't have to go into one of the pre-made text
boxes (called placeholders), but it has to be in something. I suspect that
what you mean by free text is that you used the Text Tool to create a text
box. However you did it, you should be able to right click on the text and
choose Custom Animation from the menu that pops up. Then you can set the
animation just like you would for anything else.
