If you're typing URLs into the address bar, they're stored in the TypedURLs
key in the registry. You can delete individual entries from that registry
key (and renumber the others)

Tip: If you type URLs in via File> Open, instead of the address bar, they
aren't saved in the TypedURLs key and you can keep a select few URLs in the
drop-down list.
