Adding dotnet support on site using aspnet_regiis.exe

Hi
i'm calling aspnet_regiis.exe with -s W3SVC/siteindex/ROOT
to install .Net Support on a site..The support is added on
the site but the problem is that this exe stops all the
other sites running on IIS during execution..actually i'm
calling this exe from my VC++ code and i dont want other
sites to stop if i have to add .Net support on one site.
Is there any other way i can do it..
