Try using Tweak UI, it's one of the MS power toys.
It has a setting that you can tell it to prevent windows from stealing
focus. Works great, although there are some that it misses in a corporate
environment but overall works great to keep focus from being taken away from
the window you are using. I was surprised they didn't put that in Vista.
