Are there real difference in speed between two different interfaces?

The interface doesn't make much difference. But the AGP is becoming
obsolete.

Between the _interfaces_? Yes. Between boards plugged into those
interfaces? Very small and more related to the presence or absence of a
bridge chip on the board than to any actual differences in the interface.

The 6600GT is not available with a PCI-X interface.

I think it's PCI-E.

BTW If you are upgrading from a ti4200 the 6600GT is amazing.
