I will be upgrading the DC that runs TS Licensing for my 2000 Terminal
Services. The Terminal Servers will remain on 2000. I understand that 2003
licenses TS access differently than 2000 does in that 2000 and XP clients no
longer use 'built in' licenses. So, a CAL must be purchased for every
2000/XP client.

My question is, will upgrading the Licensing server to Win2003 change this
behaviour at all?

No.
If you only upgrade the TS Licensing Server to 2003, but your TS
continues to run W2K, you don't have to buy TS CALs.
A 2003 TS Licensing Server also contains the build-in "Existing
Windows 2000 Per Device TS CALs", and will issue those to W2K Pro
and XP Pro clients, when they connect to a W2K TS.

It's the version of the OS on the Terminal Server which decide
which version of the TS CALs you need.
As sson as you upgrade your TS to 2003, you'll need a 2003 TS CAL
for these clients.

What you do need is a 2003 server CAL for each client (for
connecting to the 2003 DC for authentication and so on).
